Wanderers officials made the decision following a review of the season, where the club missed the missed the Hyundai A-League 2017/18 Finals Series for just the second time in their history.
Gombau joined the Wanderers early this season following the surprise departure of inaugural coach Tony Popovic the week before the opening round to take up a role in Turkey.
The former Adelaide United and Australian U23 boss took over in Round 6, with the Wanderers inside the top six and undefeated having won one and draw the other four matches.
In 22 games at the helm in the Hyundai A-League, Gombau oversaw just seven wins, with five draws and 10 losses.
The last of those defeats came last weekend, a 3-2 loss against his former club Adelaide which saw the Wanderers slip to seventh spot and miss the playoffs.

It proved the final straw for the club’s hierarchy, who decided to part ways with the Spaniard just six months into his three-year contract.
There are reports the club are looking overseas for a new boss, with The Australian newspaper suggesting two German candidates are on the short-list.
Former coach Tony Popovic could be another option, with the former Caltex Socceroos defender back in Australia after his unsuccessful stint in Turkey.
